In the Great zero, there are two sets of doors: One that open after the first missions, have a KI symbol, and let you into the Calibration chamber. There are some more doors beyond these lacking the KI symbol. DO they ever open?

No, they do not open. Many areas in the game were designed for future expansion (just look around Ae'gura and I think you'll see this in more than one location) so it's possible that there were plans to put something beyond those doors; but for now we'll never get to see it.
